Short branch attraction in phylogenomic inference under the multispecies coalescent

چکیده
Accurate reconstruction of species trees often relies on the quality input gene estimated from molecular sequences. Previous studies suggested that if sequence length is fixed, maximum likelihood may produce biased which subsequently mislead inference trees. Two key questions need to be answered in this context: what are scenarios result consistently trees? and for those scenarios, there any remedies remove or at least reduce misleading effects In article, we establish a theoretical framework address these questions. Considering scenario where true tree 4-taxon star T∗=(S1,S2,S3,S4) with two short branches leading S 1 2 , demonstrate significantly favors wrong bifurcating [(S ), 3 4 ] grouping branches. We name inconsistent behavior branch attraction, occur real-world data involving internal branch. If no mutation occurs along branch, likely short, equivalent thus will suffer same effect attraction. Theoretical simulation results further attraction arbitrary size. Moreover, primarily caused by lack phylogenetic information data, suggesting converting polytomies can artifacts induced

Efficient Bayesian Species Tree Inference under the Multispecies Coalescent.
We develop a Bayesian method for inferring the species phylogeny under the multispecies coalescent (MSC) model. To improve the mixing properties of the Markov chain Monte Carlo (MCMC) algorithm that traverses the space of species trees, we implement two efficient MCMC proposals: the first is based on the Subtree Pruning and Regrafting (SPR) algorithm and the second is based on a node-slider alg...
متن کاملBayesian Inference of Reticulate Phylogenies under the Multispecies Network Coalescent
The multispecies coalescent (MSC) is a statistical framework that models how gene genealogies grow within the branches of a species tree. The field of computational phylogenetics has witnessed an explosion in the development of methods for species tree inference under MSC, owing mainly to the accumulating evidence of incomplete lineage sorting in phylogenomic analyses. However, the evolutionary...
متن کاملGene tree discordance, phylogenetic inference and the multispecies coalescent.
The field of phylogenetics is entering a new era in which trees of historical relationships between species are increasingly inferred from multilocus and genomic data. A major challenge for incorporating such large amounts of data into inference of species trees is that conflicting genealogical histories often exist in different genes throughout the genome. Recent advances in genealogical model...
متن کاملChallenges in Species Tree Estimation Under the Multispecies Coalescent Model.
The multispecies coalescent (MSC) model has emerged as a powerful framework for inferring species phylogenies while accounting for ancestral polymorphism and gene tree-species tree conflict. A number of methods have been developed in the past few years to estimate the species tree under the MSC. The full likelihood methods (including maximum likelihood and Bayesian inference) average over the u...
